I made a 1st level gnomish wizard and the rules say the wizard starts with 6 level 1 spells. The character creator is showing just 4 spells known instead of 6 and won't let me add more than 4 spells to the spell book.
Wizard spells can be a little confusing - the rules on that are here.
You have three things to consider:
The spells in your spellbook. As a Wizard you can increase the number of spells in your spell book over time, by learning as you increase level, or from the spell books of enemy wizards etc. You can conceivably end up with hundreds of spells in your spellbook.
The spells you have prepared. As per the rules, you can prepare each day a number of spells equal to your wizard level + your int modifier. On the screenshot above, this correctly shows as 4. How this works is, each day you select 4 of the spells in your spellbook - these are the spells that you have access to today (if you have played MMO video games, it helps to think of it like picking 4 of the many abilities you have and placing them on your quick bar).
Your spell slots. These are what power your spells. At 1st level you have 2x 1st level spell slots. This means that you can actually cast two spells (you can cast as many cantrips as you like). Think of this as power that can be used only to cast spells that you have prepared.
Just to confirm, are you sure your player is not confusing the spellbook with his prepared spells? Wizards are by far the most complicated class in D&D 5e. I ask this because six is roughly the number of prepared spells a level 3 wizard should have (Three from level 3 Wizard and another three from a 16 (+3) Intelligence ability score.)
As far as I've tested it, a spellbook has no limits on spells whatsoever as you can add to it from the spells you find in your adventure.

Whilst that would be useful, I have just done more testing and confirmed the issue.
This is functioning correctly at Wizard levels 1 and 2, letting you add as many spells as you like (both to represent the ones you normally learn and those you write into the book from finding them in scrolls etc).
At level 3 and higher you are incorrectly limited.
I will pass this on to the D&D Beyond Staff if they've not already seen it. Thanks for your help with this.
Created a level 9 wizard to test and nothing was stopping me from adding pretty much all the spells available to the spellbook (greater than 40 and just clicking willy nilly), and still only limited to 14 spells prepared (9 wizard levels + 5 Int modifier). Only things with the "Learn" greyed out are cantrips which do have a set limit based on class table.
Just had a player run into this issue when his wizzard reaches level 3. He is limited to how many spells there can be in his spell book. It is quite frustrating. Any idea when this issue will be fixed?

All I can think of is that the spellbook does not exist in D&D Beyond. Maybe I'm just supposed to make a list outside of the app.

I think I'm Having this issue too. I have a level 6 Bladesinger. I can only memorise 8 spells from. 1,2 and 3 levels not 10. His intelligence is only 15... Not sure if that's effecting it.

From the section on preparing and casting spells in the Wizard description:
You prepare the list of wizard spells that are available for you to cast. To do so, choose a number of wizard spells from your spellbook equal to your Intelligence modifier + your wizard level (minimum of one spell). The spells must be of a level for which you have spell slots.
For a 6th level wizard with an intelligence of 15, 8 spells (2+6) is correct. This is different than the number of spell slots wizards have (which, at level 6 is 10).

It's the spells in the spell book that I am having a problem with. I should have 6 known spells but can only add 4 to the spell book.
Shouldn't I be able to have all 6 spells in the book and then select 4 of those 6 spells to be my prepared spells for the day?
Or is this application not able to track the wizard's spell book for total spells known?

I've just tested it and it appears to be working for me.
You add your spells from 'Add Spells' into your 'Spellbook', then from there you can click Prepare beside each to add them to your 'Prepared Spells'.
Is this definitely not working?

Following, I have a player with the same issue. He is level three and should have a total of 10 spells in his book but it only allows 6
6 1st level spells at first level
2 more 1st level spells at 2nd level
2 more 1st/2nd or 1 and 1
10 total spells at 3rd level

EDIT: I was able to add the two additional spells in the iOS app and it now seems to work on the website.
