What happens if a GithYanki becomes an Arcane Trickster, do they pick another cantrip instead of the mandatory mage hand or is the cantrip choice wasted?
Officially, I think the answer is no. Under Wizard - School of Illusion - Improved Minor Illusion, it specifically says that the wizard can choose another cantrip if he already has Minor Illusion. The Arcane Trickster description doesn’t make that exception.
Agree, the answer is no, but you do still get a bonus of sorts - a Githyanki mage hand is psionic so is cast without verbal or somatic components. This means it is silent, invisible, and a thief's best friend. You could be standing right in front of someone, having a conversation with them and simultaneously casting and using your thieving hand for nefarious purposes...

I would house rule that you could.
