I'm getting very hung up over the fact that the Tiefling variants listed in the Sword Coast Adventure Guide (Devil's Tongue, Hellfire, Winged) seem to have to go with each other and replace their respective PHB traits, e.g. a Devil's Tongue Tiefling must ALSO be Winged and Hellfire, and other configurations thereof.
I want to create a Tiefling character that is Winged (her wings don't work, but I'd still like her to have them), but I don't want to use the Devil's Tongue and Hellfire traits. Would that be permissible or is that something I'd have to discuss with my GM? Overall, if you use one, is it RAW that you have to use the others?

That's what I figured; I emailed him about it and he said it was fine and that I could even have them be functional if I wanted. He doesn't have SCAG, though, so he's gonna get a hold of it and make the final decision then. :D

You are reading it incorrectly. They are mutually EXclusive, not INclusive, meaning you can only be Winged, OR Hellfire, OR Devil's Tongue.
To gain any one of those requires you to give up your Infernal Legacy trait, so you could never have more than one.
You could combine one of those three with Feral, or Appearance, changes.
As for non-working wings, I would say that although it is not listed as an Appearance change choice, since it is just cosmetic, it really doesn't matter. It's just a variant of the appearance change, and thus, fine to have (with no loss or change to your of the Infernal Legacy trait). Your DM would have to make the final decision, but it seems fine to me.

It would seem like an ideal thing to have though. There could be a good backstory on why they don't work, and could be problematic in some circumstances- tailoring clothing and armor for instance, so it's really a good roleplaying hook to have.

I actually think it works in favor of my character's story!
It was the Hellish Rebuke of her Infernal Legacy that put her in the predicament she's in, so she'd trade it for the ability to fly in a HEARTBEAT. My DM says he's fine with her flying, so we'll work out those particulars once he actually gets the book.

My DM got back to me this morning, and he offered me a couple of options that I think are REALLY cool, and I wanted to share them in case any other DMs have players that might want to play Winged Tieflings with some other variations. Mind, they're sort of tailored to my character who I originally wanted to have wings that didn't work, but someone else might want to play a tiefling with that same trait for some reason. Character quirks are fun!
Option 1: Player loses two traits from Infernal Legacy (DM's choice) and wings work normally and give player flight speed of 30 feet
Option 2: Player's Infernal Legacy stays intact, but wings only work for a short burst of 40 feet and player suffers one level of exhaustion immediately after landing
Option 3: Player loses Infernal Legacy completely for normally functioning wings, and player is granted an extra 10 feet of flight movement for a total of 40 feet
Now I've got to choose, because these are amazing options...

I would discuss this with your DM. If the wings aren't functional I don't see why they would argue that you can't have them.
