Let's say my fighter/rogue is wielding a dagger in each hand. They use the attack action to attack with a dagger in the main hand. The Nick property would seem to mean that I can then make an attack with the dagger in the off hand as part of that attack action. Would the Dual Wielder feature then mean I could use a bonus action to attack again with that off hand dagger? In which case, does the Two-Weapon Fighting feat allow me to add the ability modifier to the damage of that attack or is this attack a separate thing even from this feat?

Normally, you have one free object interaction per your turn (which can equip or unequip a weapon, for example). Additionally, you can equip or unequip one weapon per Attack in the Attack Action (but not Bonus Action attacks, Reaction attacks...).
However, you can always draw a Thrown weapon as part of an attack when you throw it, even if that throwing attack is part of a Bonus Action, Reaction, etc.
And, the Dual Wielder feat lets you equip two or unequip two weapons anytime you would otherwise equip or unequip one weapon.
This does mean there are some "weapon juggling" limits, but you can easily draw-and-throw a Thrown weapon each Attack.
Ken answered it well. The big thing to look out for is carrying capacity if you follow encumbrance rules. Daggers are light (1 pound), but if you’re throwing 4 of them a round, and expect throwing them to be your main thing, you’re looking at carrying around 20 of them at least in case the fight runs long. Maybe be more in case some of the ones you throw end up unrecoverable. So beyond the 20 pounds of gear, some DMs might want to know where you are keeping them all so you can grab them that quick. Personally, I’d allow it as it sets up a pretty badass look, flavor wise. But there are some sticklers for realism out there.
And by default, magic weapons do not return when thrown. So while you might have a magic one or two, you’ll very rapidly be back to mundane daggers.
Not dagger specific, but I’ve always had this theory idea for a thrown weapon fighter who uses hand axes and light hammers, then takes crusher and slasher for feats. Knocking enemies back and also slowing them down. Not much damage, but tons of battlefield control.
Not as much battlefield control as you'd think, just because the Crusher and Slasher abilities are limited to once per turn. That said, you could just get real weird with it using Tactical Master and Crusher. You'd need Crusher because you couldn't swap out the Nick attack from the Light Hammer, but other than that, every subsequent attack could just be Push or Slow attacks. I guess you could also pick up Slasher, because it would stack with Slow, which you otherwise can't stack, but you could still only do it once per turn.
And by default, magic weapons do not return when thrown. So while you might have a magic one or two, you’ll very rapidly be back to mundane daggers.

True. But if you draw and throw a single dagger at a time, the Dueling fighting style applies. So RAW you could do all your throwing and hold a shield while still gaining the bonuses from Dueling, Thrown Weapon Fighting, and Two-Weapon Fighting (nothing in the rules requires you use two different hands for two-weapon fighting, though some DM's may rule otherwise).

I’ll add that if this character hits fighter 5, they get two attacks with the attack action, plus the nick attack, plus the BA attack from TWF.

Dueling requires holding the weapon, so it also won't work with Thrown.
