I play a necromancer in my friend’s homebrew campaign and I only recently turned level 5 , but I want to know for when I do hit level 6. It says that you can add Animate Dead if it’s not already in your spellbook (undead thralls, PHB p. 119), and every level you can add 2 spells for free to your spellbook (learning spells of 1st level and higher, PHB p.114), so does that technically mean that you can add three spells, or no?
I always assumed that it means you can add animate dead and 2 other wizard spells. So, yes.

Devious serpent folk devoid of compassion, yuan-ti manipulate other creatures by arousing their doubts, evoking their fears, and elevating and crushing their hopes. From remote temples in jungles, swamps, and deserts, the yuan-ti plot to supplant and dominate all other races and to make themselves gods.
It's not broken. It's a requirement for a core feature of the class. You "pay" for it in that you don't pick up Animate Dead at 5th when you could have. If you save it until 6th you get the spell for free. If it didn't give you the spell for free, the rest of the features are useless.

That’s what I’m thinking too, but I wanted to be sure just in case. It seemed a little broken in my opinion, but perhaps I’m wrong.
