As the title says, I was using the D&D Beyond Character Builder to make a character starting at level 4, I chose a the Magic Initiate (Warlock) feat, and Magic Stone cantrip is missing from the list of options. Magic Stone is available if I choose other feats like Magic Initiate (Druid) or Artificer Initiate, or if I choose the Warlock class, but it's missing from the list when taking this feat, so the issue seems like it was a simple oversight. Oh, and I did select to allow all sources for the character builder.

Yes, I was sure I was looking at both cantrip dropdown lists. But you're right that it's working now. Don't know if it got fixed or if I simply got a bug that didn't trigger again. Anyway, it's working fine now, the spell is there.
Odd, I just tried adding Magic Initiate (Warlock) to a character, and Magic Stone was available in the cantrip dropdown selections. Is it possible that you were trying to select it in the third dropdown, which is where you pick the 1st-level spell?
