I’ve discovered recently that spells taken from a pact boon (Fiend Warlock is where I see this issue) don’t benefit from any Rod of the Pact keeper effects (attack bonuses) on my character sheet. I was trying to figure out why Chill Touch and Eldritch Blast have separate Attack Rolls and I found out due to switching them around it’s due to how Rod of the Pact Keeper interacts with pact boon spells, which should still be warlock spells as they’re from the warlock class.
This from Pact of the Tome? Yeah, it's a known issue that spells granted via a class feature (as opposed to using Manage Spells) don't benefit from magic item increases to spell attack/DC. You pretty much just need to Customize the spell on your character sheet to add the bonus.
