I've had this issue multiple times. If you create a character a choose any Background then proceed with the builder After that, if you change the background to custom new proficiencies are missing from the character sheet Works fine if CB was your first choice.

Works fine if CB was your first choice.
It can take up to 20 minutes for changes to a custom background to show up on the character sheet. Wait and check again.
