So, not sure if this is how it's meant to work or not but my intention was to allow a sub-class to use a different Ability score for a particular skill. The builder allows the option but doesn't translate it to the sheet.

In the subclass feature I've altered the granted proficiencies to use a "Primary Stat" that is different from the default.
