It seems like when I level up my character (Cleric - Nature Domain), that there is some amount of conflict between Domain Spells and the Prepared Spell count.
Nature Domain Clerics should receive Barkskin and Spike Growth without losing any Prepared Spell spaces, but I seem to only be able to add one new 2nd Level Spell instead of the two the Spell Chart indicates. I can't recall seeing this problem with previous levels or Racial Traits/Abilities, but its worth doing a full comparison.
You prepare a number of spells equal to your WIS Modifier + your Cleric level, so when you level up - unless your Wisdom modifier has increased - you would gain 1 additional prepared spell.
I think you may be confusing Prepared Spells with Spell Slots. Prepared Spells are the spells you have communed with your deity on, and that are available for you to cast at will. Spell slots are what you spend to cast those spells. So if you prepare the Cure Wounds spell, for example, and you are a level 3 Cleric with (4) 1st-level spell slots, you could cast Cure Wounds 4 times if you cast no other 1st-level spells. Or you could cast it once, then cast another 1st-level spell once, and another two times... Etc. etc., always casting from the spells in our Prepared Spells list, always spending a spell slot for casting 1st-level or higher spells. When you run out of spell slots, you cannot cast more spells, even if you have them prepared.

I think you are correct, I have conflated the spell slot increase with the increase in prepared spell.
