No. The physical and digital purchases are separate. You'd have to rebuy them digitally to use them in the character builder. (You can make most of the things you want in the homebrew tools, but it's a lot of work.)
They sell discounted digital-physical bundles directly. I suspect the combined price of amazon+digital is similar in practice.
