When I try to make a Homebrew Subclass that gives the player a spell like Arcane Vigor or Hunger of Hadar the website does not let me share the creation with the community because:
"This homebrew Subclass has data mapped to it that is licensed content or private homebrew. This typically occurs when licensed or private homebrew spells are linked to the Subclass."
Which is obviously BS, because I purchased the 2024 PHB which includes both of those spells on this exact same Website. How do I fix this mess?
Published homebrew can only reference spells from the Basic Rules, which uses a subset of the spells from the PHB. Arcane Vigor and Hunger of Hadar are not included in the Basic Rules, so the error you're seeing is correct.
However, that rule applies only to homebrew published for the global community. For use in your own campaigns, you can safely ignore those warnings. Your homebrew is already shared with your campaigns automatically and can be made with any spells you like.
Yeah yeah, I get what you're saying but allowing people to use spells they rightfully own to make their own Hb wouldn't make the quality of published Hb go DOWN. It would either have a net positive or net neutral effect.
It's also just ridiculous on principle, especially for those of us who do work hard to test, proofread, and properly implement the things we make only for a single spell to prevent us from sharing it to a wider audience for even more testing and feedback.

That sucks. Could you make a Homebrew version of a spell not in the Free PBH and include it in a Subclass?
No. Homebrew isn't allowed in published homebrew either, likely to prevent people trying to get around the restriction in that way.
But most people don't need to publish their homebrew. You can include all sorts of things if you're keeping it private, and your groups still see it.
Even if you want to share it with the world, it ought to be finalized, tested, and proofread beforehand, and very little of it is.
