You're seeing the once/long-rest use of Comprehend Languages you get from the Scribe's Insight trait. The Spells of the Mark spells are chooseable via Manage Spells for your Bard (though both Comprehend Languages and Illusory Script are already on the Bard spell list.)

I have this problem as a Mark of Scribing Gnome in the Artificer class. Illusory Script is not on the Artificer spell list and does not appear as a spell known. D&D Beyond did automatically give me Comprehend Languages at 1st level but not Illusory Script.
You don't get the spell automatically. You have the ability to select the spell when taking your spells. Make sure 2014 Core Rules is selected in your character options, or make a homebrew copy of the race, as the Eberron Dragonmarked races aren't updated to 2024 spells in their lists.

I have just created a Mark of scribing Gnome Bard 1st level,
But I'm running into the following issue
- Spells gainedat first level are comprehend languages and Illusory script but only Comprehend languages is added to tthe spells list.
neither are the following Spells of the mark 2nd and higher slots after some level-ups
or am I missing some prerequisites?

It shows up correctly for me (i.e. it’s available to add when choosing my artificer spells). Do you have 2014 Core Rules enabled for that character?
