When selecting to use the pact slot for a spell, a regular spell slot is used instead. I also tried using more spells to see if it would eventually fill up the pact slot but all that happened was a negative was added above the Spell Slot button.
What level have you tried to cast the spells? If I try to cast the spell on the level of the pact slot, then the sheet offers an option whether I want to use a pact slot or a normal slot:
if I press the Cast button on the spell list directly, in the pact slot's level (i.e. 3rd spell level for a 5th level warlock), a small popup asks me whether to use Spell Slot or Pact Slot;
if I click on the spell to get the overlay, and increase the spell's level to match the pact slot, a new "Pact Slot" button appears next to the "Spell Slot" button.

created a level 5 paladin /3 warlock which gives me 2 x level 2 slots and 2 x pact slots (also at level 2)
when i click on a spell, for sake of argument a level 2 spell, it shows the option to cast either using a spell slot or a pact slot. I click pact, and it fills in one of the spell slots. If i then try again, it fills in the remaining spell slot, and greys out the option now to select spell (with a little number 0 in the corner of it). With the pact slot button still highlighted, and showing 2 available slots.
This is the same for if I had increased a level 1 spell to level 2, and the pact button appearing.

Right, if I use it from the overlay it doesn't work - but that doesn't even work with a single class warlock. It does work however if you don't use the overlay, but press the Cast button next to the spell in the list itself, it works fine; but then you cannot use higher level pact slots there with spells lacking an "at higher level" part.

I guess the bug is a larger problem with the overlay; I just did a lv 1/1 to see what the character sheet would look like. Thank you guys for adding to it!

I have noticed the same thing happening.

This has been fixed now, at least it was working for me.
