So I've created a Warlock with Tome feature and when I picked my spells, they are not listed under the right levels. The character is level 9 (joined a campaign late) and despite choosing three first level spells, two second, two third and two fourth, none of them appear as their intended level and they all appear under the fifth level. Though they are listed there as their intended level being cast as a fifth level spell.
The only spells listed under first level are the Eldritch Invocations and the Ritual spells and the only second level one is one gained through a Dragonmark ability.
Any ideas or do you think I should just remake him from scratch?

No need to scrap everything, this is the intended way Warlock works.
As each of the (few) Warlock slots you have is of the maximum level available to you (5th, in your case) all spells you can cast from the Warlock list are listed under that level because it's the only one you can cast them at. Rituals and spells obtained through other means remain their own level because they do not use your Warlock slots to be cast.

Don't feel too bad. A lot of first time Warlocks (and more than a few first time spellcasters in general) make a support post that turns out to be a feature they didn't read or read wrong.

Oh wow, thank you for that. This is my first Warlock and despite playing with a few in parties, I completely forgot that was a feature.
I feel like such an idiot now, my mind must have just glazed over that part in the class description
