It is intended as a courtesy for any money spent to apply as a discount to all purchase options that would unlock the same content.
Purchasing everything individually with other discounts for less than the price of the bundle does not unlock the discount of the bundle because the bundle was never purchased.
The most savings you can get is by purchasing the entire bundle using a coupon for additional discount without buying anything piecemeal. But worst case scenario, you still only pay 10% less than the books' cost (the cost of the bundle without coupons).

The price of the bundles are reduced by the amount you spent on the contents, not based on the value of the remaining content.
So you must have bought some books with coupons.
