I'm making a custom subclass for Cleric, and I have a 1st level feature that is supposed to grant a few extra spells, from the bard or cleric spell list.
If I set the spell feature without any set spell levels, it allows you to pick any level spell, even with a low level character, in the character builder.
Adding a spell section in the feature for each spell level tier, as in selecting levels 1-3 and selecting "available at character level 5", for example, to grant access to level 1-3 spells only at level 5 (and so forth with every spell level tier), doesn't restrict the extra spells to the selected character level at all. For example, even with a level 1 character in the character builder, the option to pick up to level 3 spells is available, even though the spell section granting level 1-3 spells had "available at character level 5" set.
The subclass feature itself is available at level 1 of course, but I'm pretty sure that shouldn't be overriding the "available at level" option within it, if its set past level 1, as it disallows any extra spells' level scaling.

Before I spend the hour or two editing to test myself, could it be that I need to make feature "options" for each spell level tier?
It obviously would be easier if there was a way to just increase the amount of preparable spells a subclass gets, instead of making a bunch of spell sub-features for each spell level tier all within a subclass feature, but as far as I can tell there isn't a way to do that, even after browsing the forums for that query/answer.
Unfortunately what you're trying to do is not innately supported by the D&D Beyond homebrew builder. Keep in mind that the builder is created to support the creation of official content, so you may face hurdles when trying to create features or effects that aren't replicable on an official subclass. However, there is a way to get closer to your ideal solution.
What I'm seeing is that the builder allows the user to select all of the options you have provided, as they are not set as "Options", but rather as "Spells". The setting in those spells that refers to the level the spell is accessed is when it will be available on the character sheet. For example if these were not selection boxes, but were just assigned spells, they wouldn't appear in the builder as you're seeing-- They would just appear on the character sheet once you reached that level. You can test this by making your test Cleric character with your Amity Domain, and selecting a spell of a higher level than your rules allow. You can select it in the builder, but it will not appear in the character sheet until the character reaches the apropriate level.
The possible solution: As these are Options what you will want to do is create "Class Feature Options", which you will then assign spells within. This lets you set the level at which the option becomes available, so they will not appear in the builder until a character reaches that level in the class.
