Am I just really confused, or are spells like charm that have an option for higher-level casting suppose to fill up the level choice for the higher level spells. For example, I have learned the level 1 spell charm as a sorcerer, at level 3 i have options for a level 2 spell to learn, but that choice is already filled by the level 2 charm spell. Is this actually the case because i thought i could choose another spell to learn, or is this a bug in the spell sheet?

Post the URL of the character. Up casted spells don't count against known/prepared.
A level 3 sorcerer should know 4 cantrips and 4 leveled spells, 2 of which can be level 2.
