In exported PDFs, the order that spells appear in each level list is a bit mysterious. I'm thinking particularly for classes with prepared spells (Cleric, Druid, Paladin, Wizard). I believe that there's an attempt made to sort the normally-prepared spells to the top of each level listing, then the always-prepared spells ("P" label *), and then the remaining spells in alphabetical order.
The bug is that the topmost spells in each level listing are in the order that they were selected in the character editor, and include everything that was previously prepared and then de-prepared, making this sorting feature not usable for the intended purpose (i.e., communicate which spells are currently prepared in D&D Beyond).
Example: I make a new 6th-level cleric and opt to prepare two 3rd-level spells. (1) I prepare Sending and Clairvoyance (in that order). At this point the PDF export will list for the 3rd level: Sending, Clairvoyance, domain spells, everything else. (2) I decide to change my selection and de-prepare the prior spells, and prepare just Tongues. Now the PDF listing would show: Sending, Clairvoyance, Tongues, domain spells, everything else. (3) I de-prepare Tongues and prepare Daylight. Now the PDF listing would go: Sending, Clairvoyance, Tongues, Daylight, domain spells, everything else.
For this to be helpful, the exported PDF should attend to the currently-prepared spells, not the stored record of everything that was prepared in the past. The more you use the character (prepare & de-prepare spells), then the more mangled the spell ordering will become.
(*) The always-prepared spell listing changed in the last week, I'm pretty sure. Previously "P" spells were sorted to the bottom of every level listing. As of today they're further up in the listing, apparently in an attempt to be contiguous with the block of other prepared spells. (However, due to the bug noted, there are still likely other unprepared spells in the list before you get to the "P" ones.)
