With the release of Xanathar's I've been thinking about the short to medium term progression of my current character and so decided to play around in the builder. I'm currently playing a High Elf Ranger with proficiency in Nature, Survival and Thieves' Tools (from background). I figured that the Scout subclass looked like a good addition to the character so levelled him to Ranger 5 / Rogue 4.
Upon adding a single level of Rogue I get the pop-up telling me that my Thieves' Tools proficiency has been removed from my background and that I should choose another. When selecting Scout as the subclass at Rogue 4 I get similar pop-ups regarding my proficiencies in Nature and Survival being removed from my Ranger's chosen proficiencies. This is behaviour that should not be happening.
I understand that this is a result of the changes to how the system deals with proficiencies in order to cope with the "If a character would gain the same proficiency from two different sources, he or she can choose a different proficiency of the same kind (skill or tool) instead." rule in backgrounds, however, this should only be occurring when you make those decisions at level 1 and should only replace the proficiencies in the background not from race or class features. Furthermore, a class feature chosen at level 8 should not be applying this behaviour to a class feature chosen at level 1. It would appear that further refinement of this functionality is required.
Until this issue is resolved I can simply ignore the blue borders around the affected selection boxes and not put choose additional proficiencies. By the rules, if at a higher level I gain a proficiency that I already have , I do not get to replace it, the feature that grants me the duplicate proficiency is just ignored. The only caveat to this is for backgrounds and that should only apply to class features gained at character level 1.
I have also seen this bug with a Warlock character I am building, where the Beguiling Influence Invocation (chosen at level 2+) removes the Deception and Persuasion skill proficiencies from the selected background, the level 1 proficiencies class feature and racial features (all chosen at level 1). In contrast, language proficiencies do not appear to be affected by this issue since selecting the Sylvan language for the High Elf Extra Language feature and then choosing Fey Teleportation (which gives proficiency in Sylvan) at level 4 does not reset my selection of Extra Language, but the character sheet does list Sylvan twice.
