For homebrew feats, under Modifier type: Proficiency, the only "Choose" subtype options available are Choose a Dwarf Artisan's Tool and Choose an Urban Bounty Hunter Tool. You can't select Choose a Skill or Tool like the Skilled feat allows.
As a workaround, you can create a homebrew feat based on the Skilled feat and re-use one of those three granted skill or tool proficiencies, deleting the extras.
I would also like to request an additional option for the Proficiency subtype: Choose a Language or Tool
From taking a copy of the Prodigy feat the Proficiency modifier type should have the Choose a Skill and Choose a Tool modifier subtypes as you point out. What is also missing is that the Language modifier type should have the Choose a Language modifier subtype but only lists the individual languages and the Expertise modifier type should have the Choose a Skill modifier subtype but the only "choose" option is Choose Rogue Expertise.
I pointed this out in a couple of other threads when homebrew feats were added to the suite of tools but I've seen no acknowledgment that the mods or devs have seen these posts.
In the meantime, you can use the Skilled and Prodigy feats as templates for any other feats that include a free selection of skill, tool or language proficiency.
