SCAG musical instruments are in the toolset. But you need to add them via Manage Equipment.
I think the problem Dropbear is having is that you can't select them as your starting 3 instrument profs when making a bard for example.

Actually, I just realised that none of the dropdown menus in the entire character builder use the options from SCAG for musical instruments.
Yes, as a matter of fact, there is a missing feature in the item editor. I can't tag an item as Musical Instrument.
