when I use the dndbeyond character builder and take the human class I cant take magic initiate (druid) as my origin feat, I can see the other two (cleric & wizard).
The PHB does not specify any restrictions, is this a bug or am I missing something?

It may be because you already have it. Did you choose the "Guide" background? If so, you already have the Druid version of that feat. You can't select the same version of it again.
