Is it possible to make a magic weapon which gets a bonus to damage rolls only, not attack rolls, and have it show up as part of the collapsed tooltip in the character sheet. Currently I have it added as a modifier for a bonus of the weapons damage type, but this ends up only showing in the expanded tooltip for the weapon, as opposed to the damage roll with modifiers like a flat "Bonus - Magic" would do.
After some more playing, I did find that if I add the flat magic bonus, then add a negative attack bonus of the same amount, it shows properly. So for those who may read this and are interested, this is a temporary workaround.

Not currently. What you're already doing is the correct way to add this damage.
When the new character sheet is live, the additional damage will show in a much more visible manner.

Unfortunately, the negative attack bonus is applied to all weapons of the selected type, so this isn't great for dual wielders.
