My 3rd level Rogue has Expertise in Thieve's Tools and Perception, and a 16 Dex. The Skills page shows Perception and Stealth as +5. Shouldn't they be +7 due to Expertise?
You can ether switch to slight of hand for thieves' tools ( tumblers in a lock can be touchy ), or at the bottom make a skill called Thief tools and have it use the DEX modifer and check the expert option.
To clarify, you can click on Skills down at the bottom of the Skills box, and from the sidebar that pops up, add a Custom Skill for Thieves' Tools which you can then Edit in the sidebar after clicking on it in the Skills box. Select "DEX" in the Stat box and "Expertise" in the Proficiency Level box, and you should be good to go.
So your perception is fine because WIS +1 and Expertise +4 =5, and your character builder has been told you have expertise in thieves' tools and just proficiency in stealth, and so calculates them differently. All your numbers are correct, and once you get the custom skill set up, you should be good to go.
Okay, thanks, but given that the character generator encourages Rogues to take expertise in Thieve's Tools, it really seems like the skill should be built into the character sheet
Different tools in 5E can have different skills used to make a check, and usually depends on how the tool is being used. With different DM's deciding what check to use when a tool is involved, it makes sense to keep the tools separate.
Thieves'' tools are no different. A rouge is trained in using them, so DEX and proficiency becomes the primary skill. But if a creature has never used them before, a DM might have that creature use a WIS skill check to even figure out how the tool works.

Thieves' Tools and Stealth are not the same. Did you mean to say they have expertise in stealth? Otherwise it makes sense that that would only be +5.
