Is there a way to mark that you are using a certain spellcasting focus for its bonuses? (I.e like the alchemists supplies, a staff, ect) I am curious If I am missing something as it doesn't instantly add the damage for having it.
focii don't offer bonuses by themselves. Magic Items that can be used as Focii will automatically apply their bonuses if you "equip" the one you're using.

It adds it to everything but the damaging spells its suppose to and sadly the arcane firearm I cant find the check mark on. Reason I am trying to figure this out is I am making a character for a campaign and a potential back up for another. So sadly it might just come down to remembering it is on my sheet for some things.

If it is a staff like Staff of the Woodlands you need to equip it (and in case of SotW attune to it) in your character sheet.
