Knock knock. Is anyone listening to this thread? It seems like a lot of people have the same problem. I just got dinged full price from the in-app purchase.
I think the discount might be for the website only. I would contact support and see if they can apply the discount retroactively or something. Please be patient and do NOT submit multiple tickets, as that would just slow support down, and that would ultimately make them get to your inquiry even later.
For future reference, I do not recommend making purchases through the app store if you want to take advantage of discounts, unless you are sure the discount will work. Keep in mind that app stores are a third party middleman between you and Beyond, and just because Beyond's own digital store offers a discount does not necessarily mean that the app store will offer that same discount.
For example, just because the Nintendo store is offering a discount for their games in their own store does not mean their third party stores (e.g.: Gamestop, Walmart, Amazon) will offer the same discount, if at all. Basically, when you make a purchase on the site, you are buying directly from Beyond, and whatever discount they offer is pretty much guaranteed to work. If you buy through an app store, it is essentially the same as going to Walmart to buy a Pókemon game instead of buying it directly from Nintendo's digital/physical store, so whatever discount Nintendo is offering may or may not apply to the sale at Walmart.

They can also control the price of their in-app purchases they set within their own apps. Not to mention the fact that they can easily clarify where the discounts apply as an obligation to their customers.

Granular control of current sales price sometimes is not possible, and changes in price across the board across all stores and platforms are either a hassle to implement or it might violate contract agreements.
I agree that Beyond should clarify where their discounts apply, but consumers also have a duty to check and review their shopping cart before they make a purchase. This is no different from regular physical stores where cashiers will almost always show customers the purchase screen so customers can review the price before any purchases are finalized. In this case, as far as I know, Google Play will always tell you how much you are being charged with so you can review the price before it lets you pick a payment option.
And as previously stated, contact support if you have not done so already to see what they can do about it, but please be patient since I am not sure if they have a backlog of inquiries to deal with or not. I have never had the need to contact them myself, but I have heard that they are generally pretty understanding so they might be able to do something about it.
I was hoping to purchase through the app because I have Google store credit. But the discount isn't visible there.

Would be nice to apply discount at Play store, as it easier for me and you have a briliant app there.
