Because I'm complicated like that, I wonder if you can open separate tabs and run multiple encounters within the same campaign. If my players enter one part of a dungeon, alert some enemies, and while still fighting those, others are alerted (or happen by), can I open the new encounter in a separate (Chrome) tab, and just copy the initiative into the other encounter?
Full disclosure: I run encounters on my Surface using what effectively amounts to pen and paper.
Personally, I'd run it as one large encounter. You'd have to remember who is in range of who...but it'll be easier to keep progression fair, it automatically accounts for if the encounters merge and it means that you don't have to monitor multiple encounters.

I have done that, and it works, but to what extent. I'm looking at PC's entering a kobold lair with 30-50 creatures in various parts of the dungeon that will be actively moving between rooms. I have a VTT where I can monitor all groups, and the task of using the encounter builder (as-is) seems daunting. "MERGE" (are you listening DnDB?) would be a nice feature.
