I think my favourite, albiet as a novice, is Sharn. Possibly biased as I love high spired towers and zeppelins. :P

Waterdeep in recent years; however, it's mainly because of Season 8 in Adventurers League.
I still really enjoy tinkering with the city states of Dark Sun. The "sword and sandal" genre has not been supported much lately. I love Gladiator politics.
Homebrew aside... if I'd had to answer this question a couple months ago, I'd probably say Waterdeep, but then a friend gave me the Guildmasters' Guide to Ravnica for Christmas and I fell in LOVE with it. I think in general what I'm attracted to is a BIG city that has a lot going on on various levels, because it just leads to so much potential for both the big high-stakes city saving quests, and the little 'do this one little favor for x' quests. You could be doing something of grave importance one day and something utterly frivolous the next. And just a lot of room for the roleplaying side and for social quests while you're in town instead of just going out and doing dungeon delve after dungeon delve (but hey, who knows what kind of trouble you can still run into while exploring a bustling city).

Ptolus and Sigil.
I would say my favorite is the City of Greyhawk.
Other D&D related cities I like (in no particular order):
Sigil from Planescape
Tyr from Dark Sun
Huzuz from Al-Qadim.
It is a shame it appears none of these cities and settings have not seen the light of day in 5E.
