I need help! I'm trying to think of a big bad that can be in charge of (potentially controlling) a green wyrmling? could be any kind of monster/humanoid but I want it not be as simple and obvious as an ancient dragon is controlling it! It could be absolutely anything, just big, bad and powerful!

It depends what you want the big bad to be. It would probably be a caster, but it could be someone who used a Suggestion spell and the Wyrmling is only doing what it was told to do. All they would have to do to stop the Wyrmling it would be hit it a few times, and then they can track down the big bad. Green Dragon Wyrmlings can talk, in draconic, so they'd either need to speak that or have someone with Comprehend Languages to understand it, but it should be able to remember what happened and give them at least a hint of how to find the bad guy. They might need a Persuasion Check to convince it to help though, or they'd probably have to fight it. They're evil after all.
Another option would be a higher level deal where the caster used Charm Monster. and that would need a 7th level caster or higher.
I'd need some details, like the number of people in the party and their level before I can give you any better advice.

I know you said no dragons, but Sapphire Dragons are capable of mind control.
Perhaps an Illithid (Mind Flayer)?
