I have a player who has managed to complete missions for both the Harpers and the Order of the Gauntlet, such that either one could offer them membership and they have expressed interest in joining them both. Any of the other factions it would be an easy know since their express goals and tenets are clearly in conflict with tenets of some of the others, but I can't see any direct conflicts in overall goals and rules between the Gauntlet and the Harpers that would make it impossible to take both oaths? I think, of all the factions, they are to two most likely to ally and work together on joint dangers of any of the factions as it is. The conflict that I would see would be that the Harpers work more in the grey areas, while the Gauntlet is more direct and explicit in the whole good/evil thing, but I don't think it is to the extent as to make them exclusive, and could lead to some fun RPing and debates on balancing the two. Unless I am missing something obvious that would make the two fundamentally incompatible?
The game is yours to run, and it seems like you’ve already rationalized this decision. Personally, from my understanding of the Realms (mostly 3e lore) that would be fine. The two have differing goals and methods, but they are overall aligned on the axis of good and evil. The only thing to consider a risk is that the two groups might feel betrayed by someone who works for multiple guilds or they may not allow someone into their inner ranks until they choose between the two guilds.
Are both organizations aware of the offer? The PC could be a sort of liaison between them. Then that opens up chances for one group to say, don’t share this with the other group, and forces some interesting choices from the character on which one they’ll support.

At this point they don't, the NPC's made the offers independent of each other and my player hasn't told them. I plan on leaving it up to him whether he tells them or not and roll consequences there of in to future enounters and how the NPC's react when they do find out

I did think about that, and will leave it up to the player to decide if he tells them he is working for another faction or not and roll it in to how the NPC's react if/when they find out he has multiple loyalties. I've got some fun ideas brewing on ways to make him have to choose between, or really work hard and creatively, to serve both with out betraying either.
