The adventure states, "The puzzle cubes can’t be destroyed by any means. If they’re discarded, buried, or taken more than a mile outside Omu, they teleport back to their resting places inside their respective shrines."
How particular were you/would you be with that?
What about taking one into an extradimensional space like a Rope Trick or Bag of Holding?
It's not like the things are sentient or have a watcher (other than the DM) to decide what meets the criteria, so I'm leaning towards anything involving planar displacement counting. But...maybe that's too harsh?
I would base it on the location of the entrance to the extra planar space. If it doesn't have an entrance then the cubes return to their original shrine. Bag of holding, rope trick etc, are always anchored to an opening to the prime material.
The main reason for this in my opinion is simplicity, it isn't really worthwhile sending the players back to revisit all of the shrines to retrieve the cubes again unless they actually leave the city.
