In Tyranny of dragon chapter 6, the map for Castle Naerytar looks like it has huge holes in the walls, some may be windows but others are really big. In the description I don't see any mention of this holes, should I allow my character to use them as entrances? This is a ground floor after all, but I don't want them to run around and fireball everything.
They look like typical arrow slits to me. The map says "ground floor" yes, but overall I think it still shows the outer walls in the perspective from above the castle. Take a look at the castle artwork in the beginning of the chapter, you can clearly see the arrow slits on the top, but no gaping holes in the wall itself.
You might also justify that they are windows and depending on how you want your party to approach, you can say they're too tight or too high up to climb through or just allow entry. You're the DM, and the players don't need to see the map, so they don't know there's gaps in the wall, so you can possibly just ignore them. Buuuuuuut, as I said, they look like arrow slits to me and that's how I'm going to use them once my party gets there.
The main entrance to Castle Naerytar is the front gate thing that they're supposed to go through that crosses over the moat. There aren't any holes in the walls, so those are probably just printing errors in the map or something else (arrow slits or windows, as you said, are most likely). However, you can definitely encourage the players to find a different way in (grappling hooks, fly, etc.), as that can usually lead to fun narrative moments.
