This is old, but wanted to reply any way as my party did something similar. In our case, I clarified that most vessels fly flags for their organizations, and the party replaced the Xaryxian flag with a Bralian one.
It's worth noting that yes, LoX does directly say that star moths are all but proprietary vessels for astral elves. If another elven-manned ship comes across yours, they'd be liable to investigate, and would likely be hostile if they encountered a vessel crewed by non-elves. If you have an astral elf in your party, you might have them be the "face" of the vessel and need to roll deception checks.
As the adventure is written, this probably wouldn't be an issue before session 4. However, things would change once you arrive on the Rock of Bral. Xaryxian agents are known to be in play there, and although star moths are somewhat common, maybe the Dark Star had an identifying feature (Warpaint for Commander Vael's fleet? A Xaryxian flag?) that an agent might see while the ship is docked. This could lead in to additional enemies or encounters, and could serve as a tip-off for Hastain, who will pursue and encounter the players later in session 4.
Diving deeper, the original TSR book, "The Rock of Bral," has a proper Dockmaster with a customs office that every new ship is expected to interface with (along with so much more flavor for Bral at-large). So, a star moth docking on the main dock of the Rock of Bral would likely result in its crew being censured by the Dockmaster. They'd probably need to provide some form of proof of ownership, and if they don't have it, well, the ship is liable to be impounded (I'd like to think the Customs office prides itself on bureaucracy, unlike the rest of the Rock). This could be an opportunity for a side quest to appeal or outright steal the ship back, which would have the party working with your choice of bureaucratic structures or thieves' guilds throughout the Rock. Or, if you wanted to get the adventure back on track, the Happy Beholder and Second Wind are right there.
