Technically, the Flame Skull does not have any features that make it dangerous to touch. It doesn't ignite flammable objects through contact and there's no wording that, for example... a player would take Fire Damage if they grappled one. So, RAW, at least, a Flameskull caught in the Web spell is restrained just as well as any other tiny hovering creature would be. I think it's easiest if you think of their flame as magical, similar to the Continual Flame spell (which produces no heat). Even the official art for a Flameskull depicts them lit with green, unnatural flames.
