My warlock wants to add a new spell he was given through a homebrew ability. How do I override the number of spells allowed as rule is written without taking the magic initiate feat again?
Not directly, but you can add a homebrew feat that grants the spells.

Yeah, the character sheets themselves have limited customization freedom, most of which can be circumvented either with a homebrew feat, or a homebrew item.
