My DM and I are earnestly trying to figure this one out. The feature does use the word "charmed" so it certainly seems that way, but if anyone has found something straightforward like "this rune functions like a charm spell" that'd be swell. As it reads, you can reasonably interpret charmed to be more a word choice than a specific indication that it's like casting a charm spell.
To the best of my knowledge, treating it like a spell is unnecessary. For example, the Fey Ancestry trait that Elves and I think a couple of other races get doesn't mention spells, it only says "You have advantage on saving throws against being charmed", regardless of whether the save is forced by a spell or some other effect(like a Vampire or the Stone Rune).
So anyone with Advantage on saves against being Charmed would get that Advantage on the Stone Rune save, and any creature immune to the Charmed condition can't be affected by invoking the Stone Rune.

In my group, we've treated it like the spell for immunity purposes. We figure they didn't use the word "charmed" casually.
That seems like a fair reading.
