Per a tweet from Jeremy Crawford, the Monk's Unarmored Movement applies to any innate movement a character has. So no matter which version of the Aarakocra you use, both would get an enhanced speed. Same applies to Lizardfolk's swimming and so forth.
Anything that increases or decreases an undefined speed does so to all your speeds. Anything that increases or decreases a specific speed, such as walking or flying, only applies to that speed.
For an aarakocra monk, the unarmored movement applies to all their speeds
Does the Monk feature Unarmored Movement effect just my walking speed or does it also effect my Aarakocra flying speed?

Old rules? No. Aarakocra just says 50 ft. fly speed. New rules via MMM? Yes, as the flying speed is equal to your walking speed.
