As Davyd stated, the Beholder activates his Antimagic Cone as a Bonus Action.
When you look at the ability on it's Stat-Block you will see that it is the only listing under "Bonus Action", and states that it will end at the start of the Beholder's next turn.

The beholder’s central eye emits an antimagic wave in a 150-foot Cone. Until the start of the beholder’s next turn, that area acts as an Antimagic Field spell, and that area works against the beholder’s own Eye Rays.

Can a Beholder deactivate its anti magic field?
If it does, How does it deactivate the Field?
Does the anti magic field effect both Arcane and Divine magic?
Yes
By not using their bonus action to create the anti-magic cone
There is no distinction, so yes

I like the close the eye idea, but it seems like a beholder can just blink it on and off.
