In my campaign, the cleric is a Loxodon with Keen Smell. As such, he rolls with advantage on Investigation, Perception, and Survival checks involving the sense of smell. Would this same logic, then, require the cleric to roll with disadvantage vs. an attack such as Fetid Cloud?
No, features only do what they say they do. Unless the feature says it gives Disadvantage (or the attack does), then it doesn't.
That said, it's not beyond the imagination that a DM could rule that way...and it's their table, their rules - RAW has no power.
