I'm playing an Artificer who is about to hit level 3, but I think this applies to multiple classes. I will get Tools Proficiencies that I already have. I know there is the line about choosing another Proficiencies (PHB 126). But Because this is under the Background section would this apply to a level 3 character or only at the race/class/background selection time?
Just an update on how me and my GM are going to handle this is. I would gain expertise with the tool kit or I can still chose another kit prof. if it would make since with the character narrative.
Obviously you and your GM can handle it however you'd like, and think the solution you've come up with is perfectly fine. But as far as the rules go, if you're already proficient in the tools you gain proficiency in from your artificer subclass, you gain no further benefit. The text of the subclass feature always includes "assuming you don’t already have them."

Mechanically, I think there's little impact either way. However it just feels wrong as a player to not get that extra proficiency. Often those double-ups occur when backgrounds/races/classes have thematic links so it can feel like, as a player, that you're being mechanically punished for building a thematically coherent character concept.

If I was the DM I would allow choosing a new background skill/tool.
I personally would let the player choose another proficiency in the same category (skill or tool).

Just a heads up, the artificer already gains tool expertise at level 3, so this doesn’t really solve your feeling of this being a wasted feature.
Tool Expertise
Starting at 3rd level, your proficiency bonus is doubled for any ability check you make that uses your proficiency with a tool.
