I own a physical copy of the players handbook already, do I have to buy it a second time on here to be able to use options like the skulker feat or charlatan background in the character builder?
Longer answer: WoTC and DnDBeyond are two different companies. With limited exceptions, if you buy a book from WoTC you also need to buy that book from DnDBeyond to use it on the website.
Yeah I'm pretty new, but that's what I ended up doing as well, copying down from the physical copies I owned into my Homebrew collection. Kind of annoying but at least we have the option.
If you like the app/site, buy a book. I appreciate the mindset of not wanting to "buy it twice," having gone through it myself. I consider it like I do a Freemium game: I like the game I buy stuff to support the devs and show my appreciation for the value I get out of this product.

There are some options other than buying the whole book:

This is what I ended up doing, making the options 1 for 1 in my private homebrew collection.
