So, the other night I got killed by an Undead Beholder with it's Disintegration eye beam. Yeah.... that happened. I know that the spell "True Resurrection" can make me a new body, but what happens if my soul is in the Afterlife? Would the spell still work?
That really depends on how the DM's campaign works. By the strict interpretation of the rules, so long as your character's soul *wants* to come back, it can.
And if you're not playing Tomb of Annihilation...lol but yeah, it happens. Sorry to hear you lost your character that way. It always sucks when one spell takes you out. But hey... IT'S D&D!!!!

If your playing with the Forgotten Realms base then your soul is probably in the Fugue Plane wandering the City of Judgment and waiting for Kelemvor to send them on to their afterlife or one of their god's messengers to give them a life. Make sure to ignore the demons and fiends trying to tempt you into the Abyss and other dark places. Then just take the lift back to the material plane via rez magic. Failing that I guess you could reject paradise head for the Gate City of your afterlife, bribe or fight your way through the gate to Outlands, then hoof it to Sigil, look for a doorway to your particular instance of the material plane and hope the Lady of Pain doesn't catch you first.

I honestly don't remember what type of campaign session it was based off of. Our session was one-shot-ish. Investigating an abandoned manor that has ghosts/specters, and the undead Beholder that was sitting beneath the water in the manor's pool. We were tired from journeying and stumbled upon the manor, looking for shelter. The place was filled with necro magic.
If your playing with the Forgotten Realms base then your soul is probably in the Fugue Plane wandering the City of Judgment and waiting for Kelemvor to send them on to their afterlife or one of their god's messengers to give them a life.
Actually, according to my research from novels and published lore, petitioner souls have a more direct journey to a god's afterlife (appear in Fugue Plane then head straight for portal, guided by deity and/or divine servants of the deity) if their faith is strong towards that particular god.

I'm just relaying what it says in the SCAG under religion.
Well, novels are given a priority over splatbooks in terms of canon lore.
Plus, the SCAG says "most humans believe" - it doesn't set up being sent to the City of Judgement first as a rule. The SCAG describes a half-truth because in the actual canon, souls do go to the Fugue Plane, but they do not necessarily even go into the City of Judgement. The reason why most humans believe a half-truth, is because most humans in Realmspace have never actually been to the afterlife, and most do not have training in theology. The SCAG is just giving the reader what the common belief is among the lesser educated on the subject.
Souls devoted to particular deities during the age of Kelemvor have been demonstrated as either heading more directly towards their afterlife destination or being greeted before entering the City of Judgement. You'll find examples for faithful of Lolth and Eilistraee in the War of the Spider Queen series and the Lady Penitent trilogy.

I was under the impression that after the Second Sundering much of the cosmology of the setting was in upheaval and that in the transition from 4th to 5th edition the book series like those done by R.A. Salvatore and others were suspended for now. If they have been revived could you please let me know what the starting books are in the new series, I would love to start reading them. Some of my favorite books were the Drizzt origin story.

These books I mentioned are from pre-Spellplague, but Kelemvor's realm was largely untouched by the upheavals during the transitions.
The Second Sundering largely brought the cosmology back to how it was before the Spellplague, with a few exceptions like the Shadowfell.
Unfortunately, there haven't been any announcements of new books taking place after Death Masks (1491 DR), but the published adventures have been moving the timeline a bit further.
