I own ERftLW and thus a lot of WGtE inherently as well (i.e. all Backgrounds and Feats, and most Magic Items). So how come a discount for the owned items isn't applied when I try to buy WGtE?
I'd say because book purchases are credited toward bundles but books aren't credited toward books. For example, if you have the essentials kit, you don't get a discount on the PHB or any of the core rules. If you don't want to pay full cost, you could buy compendium content and homebrew the few things not present in ERftLW, or you can buy piecemeal those specific items or sets of items (possibly prorated from the ones you have, you'd have to check the checkout) in the marketplace. Click the item, scroll down and pick what you need.
Honestly the WGtE was a bit of a bait and switch, purchasers were informed there wasn't going to be a WgtE+ released with the info again.. (there was a tweet exchange with Mearls who was a higher up in 5e at the time) but, ERftLW ended up being pretty much exactly that.
Content that is printed in one book does not contribute a discount if reprinted in another book. This has always been the case and is tied to the fact you can only purchase any given element individually from a single book.
But why is that? If I buy any Item/Class/Races from the book separately I get a discount for previously purchased items. I feel like that is exactly the same.

It's not the same. Buying a component from one book gives you credit toward that book. Just like if you own Sword Coasts Adventurer's Guide you don't get credit toward Tasha's because you own Bladesinger. Again, if you want the scant content that doesn't overlap, you can buy that piecemeal. Again, just like owning the Essentials Kit doesn't give you a discount on the PHB.

The credit system only applies to the purchases made against that book, not against items purchased from different books
