They can have links in them, but only links to free content (i.e., stuff that's in the Basic Rules). Whether they're in the PHB is not relevant, because the PHB is not free content. You can only link to things that are in the Basic Rules. This is because other people using your homebrew might not have access to non-free content.
Keep in mind that you only need to publish your homebrew if you want strangers to be able to use it. You, and players in your campaigns, can always use it even if it's not published.
