No. Your Githyanki can acquire proficiency in a heavy weapon, but the requirements for monk weapons remain the same: shortswords and any simple melee weapons that don't have the two-handed or heavy property.
The Dedicated Weapon feature doesn't help either. The chosen weapon must meet these criteria:
The weapon must be a simple or martial weapon.
You must be proficient with it.
It must lack the heavy and special properties.
Sorry, no Monks with heavy weapons, Githyanki or otherwise.

Who said anything about using the martial arts rule? I am aware I give up the bonus action attack.

Immediately after you take the Attack action on your turn, you can spend 1 ki point to make two unarmed strikes as a bonus action.
Flurry of Blows doesn't require a monk weapon, right?
Theoretically, it doesn't.
It also doesn't require being a Githyanki to get proficiency in a heavy weapon, so I'm not sure what the point of your question is. Any Monk character could get proficiency in a heavy weapon and do what you're talking about (although I'm not sure why they'd want to) via multi-class or feat.

Thought I replied to this thread then realized you have it on the rules forum too.
If you can get the proficiency in a heavy weapon (multiclassing or swapping racial weapon proficiencies to one) you can use it, it just wouldn’t be an option for a monk weapon. Use it if you want but it’s with strength. Other than Martial Arts, most other monk abilities work fine with it, like Flurry of Blows. Not sure if any subclass features would be affected.
