Is a weapon inscribed with a rune considered magical?
If you are referring to the Rune Knight’s runes, no. They only do what they say they do and don’t actually confer the magical property for overcoming resistances etc. you can inscribe a rune on a normal or magical weapon.

Correct. The weapon remains mundane. Though the Fire rune can add damage to an attack, and that damage will be magical fire damage for the purposes of resistance etc.

Correct. Mechanically speaking, there are absolutely no benefits to choosing weapons for what you inscribe your runes onto.
