I have looked over the web for an answer and it seems no one is even asking this question.
Does the spell damage alteration effect the spell for the full duration or just the initial casting?
When you cast a wizard spell with a spell slot, you can temporarily replace its damage type with a type that appears in another spell in your spellbook, which magically alters the spell's formula for this casting only. The latter spell must be of the same level as the spell slot you expend.

I think the important part is the bolded one. The full spell, including lingering effects, is changed to the other damage type.

Since it us altered for the casting, I'd say it last for the full duration of the cast spell.
I think the important part is the bolded one. The full spell, including lingering effects, is changed to the other damage type.
