Yeah, the feat doesn't modify how the metamagic option works. Empower spell keys off of Charisma so it just still keys off Charisma. RAW that's just the way it is, no way to get around it.
But if you're talking about intentionally reworking it with DM buyoff and homebrewing it? No it wouldn't break anything. They have 2 sorc points they can only do this twice a day it should be able to have an impact and rerolling a single spell damage die twice a day is probably the worst way to spend a feat in the history of feats. Brew away.

It is apparently so hard to program Aberrant Mind and Clockwork Soul spell-swapping into dndbeyond they had to remake the game without it rather than implement it.
RAW this would be Charisma modifier. This however is because metamagic options are specifically written for the Sorcerer who is a Charisma caster and were not explicitly re-written with the feat in mind. Taking that into consideration, I don't think using your spell casting modifier in place of Charisma would be game breaking or unbalanced and would generally make sense for the feat.
That would be up to your DM. As written it says Charisma modifier and there is an argument to be made that metamagic is you imposing your will (Charisma) on the spell to generate the effect. In actual practice would it be broken? I wouldn't think so. A spell casting modifier can only go up to +5 so the most you can re-roll is 5 dice whether you use Wisdom or Charisma.

A player wants to take this feat, but was kinda bummed that they would get like 1 re-roll. Just wanted to make sure I wasn't over looking anything drastic.
