The Master Scrivener class feature of the Order of Scribes subclass specifies that the special scrolls it creates are unintelligible to anyone else, but the Eyes of the Rune Keeper invocation says that it lets it's user read all writing.
Would this allow the character with the invocation to read and use the scroll RAW, or would it be a case of "just because you can read it doesn't mean you understand it"?
As a DM I would rule that the reason it’s impossible to read is because it isn’t a language more the language of magic but encoded. Same reason eyes of the rune keeper can’t simply read every spell scroll they find and cast cleric spells.
The scroll is unintelligible to anyone else, and the spell vanishes from the scroll when you cast it or when you finish your next long rest.
unintelligible: unable to be understood or comprehended
You can read all writing.
Now, read has some definitions that include understanding, or comprehending...but, since we cannot understand nor comprehend... does Read" have any definitions that don't have comprehend or understand in them? It does! So we use those:
read: to utter aloud the printed or written words of
Thus, the only compatible expression of something that is both Unintelligible and which you can read: Something that you know how to pronounce and say aloud, but which you cannot understand the meaning of.
Example: Ka kwa clep brog durun.
You can probably say this out loud, and have no idea what it means, if anything.

This is how I've seen people tackle the question of being able to read Theive's Cant as well, knowing the wording but not the intention.
It makes for pretty good roleplay potential when I think about it though, using otherworldly powers to Look With Your Special Eyes only to find gibberish.
